The visitors took an eighth-minute lead through Gaetano D'Agostino before Diego Milito headed in the equaliser three minutes before the break.
Milito then grabbed the winner from the penalty spot on 81 minutes after Daniele Mannini hauled down Yuto Nagatomo inside the area.
Siena's night got worse in stoppage time when goalkeeper Gianluca Pegolo saw red for arguing with the referee.
