Luis García put the Catalans ahead with a 22nd minute penalty only for Tiago to bundle in an equalizer at the end of the first half.
Joan Verdú restored Espanyol's lead on 54 minutes after a mistake by Atlético keeper David de Gea, but Sergio Agüero replied for the home side in the 66th minute.
But Espanyol grabbed the winner 12 minutes from time when Pablo Osvaldo volleyed in from García's right-wing cross.
